Look, the story of maplestory is simpl. the final boss that the quests clearly imply and all the other boss fights lead up to (Zak, HT, Pink bean, Masteria specificaly) lead to the ultimate dark Magician who also comes from the same dimension as the pink bean. Also the quest giver of pink bean attempts to revive the dark magician by using pink bean. When you defeat pink bean you don't actually kill him, he runs back into his dimension which is the same as Pap's and the Dark magician.
